First things first: I recommend having Bunnies placed on all available gem positions at all times, at least until you've built up a nice little stockpile of gems for yourself.
For an extra benefit, I also recommend placing as many other Bunnies you are able to, on furniture items that supply energy to "recharge," them as well. There is no use in keeping them in storage while they could be resting on furniture in your burrow gaining energy.
Furniture providing the most energy per hour are the "Royal Bed," (which costs 15,000 gems) providing between 7.8/Hr - 8.1/Hr, and the "Pirate Bed," (which costs 25,000 gems) that provides between 9.3/Hr - 9.6/Hr.
Investing in several beds would also be a good idea. I have done this myself as a matter of fact. I have a big room which I call "The Hive," with stacked rows of Royal Beds, and another room which I call the "Ship Room," where I have several Pirate Beds for Bunnies to rest and get energy.

Another thing to consider, is which Bunnies to place on gems, and which gems to place them on. Some Bunnies are more productive gem miners than others, so whenever possible, I would try to place my top gem mining Bunnies on gems.
To find out how many gems per hour a particular Bunny can mine or which of your Bunnies are your best miners:
This will reveal an information dialogue box, which shows the energy levels of all Bunnies on the gem. The hourly rate at which a Bunny mines the gem is listed at the bottom right of the Bunny's energy level bar. The type of gem (Diamond, Ruby, Emerald, or Sapphire) will be listed at the top. The current total amount of gems mined out of the total amount possible is listed below the Bunnies.
- First, place the Bunny or Bunnies on a gem.
- Then tap on the gem
The most productive Bunnies should be placed on the biggest gems, so starting with the Diamond gem then the Ruby gem, followed by the Emerald gems, and finally the Sapphire gems, place your Bunnies in descending order, that is from the top mining Bunnies placed on the Diamond (biggest gem) and the lesser producing Bunnies on down to the smallest gems, which would be the blue, the Sapphire gems.

Higher level Bunnies will mine more gems per hour than lower level Bunnies, with the Miner '49er Bunny being the top most productive. Other Bunnies that are productive gem miners are the Chameleon Bunny, Toucan Bunny, Fjord Bunny, Squid Bunny, Turtle Bunny, Lion Bunny, and the Wildebeest Bunny.
